This problem persists. I've done tests on two machines and I know that is also
happening to other people.
I'm using Xubuntu 12.04.
Anyone else confirm? Should I fill out a ticket?

What should happen is that if you open the TIFF, then QGIS reads the tab file
for coordinate system information and displays it. 1.9 is better at this than
1.8 was.

QGIS. As with you, some do and some don't.

If it's saying that, then load the linked data file and forget the tab file.
As an example, you might have Image01.tab and Image01.jpg. Instead of loading
the Image01.tab file, use the Open Raster Layer to open Image01.jpg. QGIS will
then attempt to pick the right co-ordiante system for the jpg
Can you post the gdal_merge command you tried?
The key is to use the -separate flag (Layer Stack in the dialog box)
"-separate:
Place each input file into a separate stacked band. "
It should look like:
gdal_merge.py -seperate red.tif green.tif blue.tif -o stack.tif

After you make the merge of the images go to Proprietary of the map and change
the Style to "Three band color".
