instantiate QgsComposition, this works well with no segfault.

The brilliant Processing Toolbox e.g. produces tons of ... shapefiles.
Processing can create output in any GDAL supported vector format for you.
All you need is to specify correct format. Also Processing can create memory

But I remember that Victor once said that ESRI Shape is the only vector
format that properly works with SAGA GIS. Not sure if this is still the
case or not.

Try to deactivate 'on the fly' CRS transformation. When it's activated,
calculated areas are wrong... perhaps it also cause your issue. Please
confirm this and tell us.
