As said by Bernd and Nyall, the reading and writing of the .qpj ancillary file for shapefiles by QGIS is avoided if QGIS is build and uses a PROJ version >= 6 (and thus also GDAL >= 3). AFAIK, this change was introduced one year ago in QGIS 3.10.3: see https://github.com/qgis/QGIS/pull/34215 (https://github.com/qgis/QGIS/pull/34242) and https://github.com/qgis/QGIS/pull/34247 (https://github.com/qgis/QGIS/pull/34253). Exactly -- it was a hack in place for many years because the whole open-source geo software stack lacked robust CRS handling, but after proj 6/gdal 3 this was all completely rewritten and the hack is no longer required.
