After some trial and error I found out what was causing the problem, deleting the default fedora-25-dvm and the fedora-25 template. I had not only to migrate all AppVMs to the new fedora-26 template, I also had to edit /var/lib/qubes/qubes.xml and change the entries default_template and default_dispvm from fedora-25 to fedora_26.
