in pcf3est calculates the estimator described in the paper by Baddeley et al
(1993). I am the author of the technical paper, the code, and the
documentation. What exactly are you disputing?

If 'X' is a data frame containing columns 'x', 'y' and 'value, try
m - with(X, tapply(value, list(y,x), all))
z - im(m, xcol=sort(unique(X$x)), yrow=sort(unique(X$y)))
w - as.owin(z)
This will only work if the x, y values form a rectangular grid in some
order.

Incidentally, please be warned that there is a bug in the plot method
plot.quadratcount in spatstat 1.14-4 which causes the counts to be
plotted in the wrong quadrats. This will be fixed in the next release
spatstat 1.14-5, due shortly.
