Dear Martin, I can recommend Zuur et al (2009). Especially if you are working with R all the R code used is described in detail in the book. Also why they choose that specific model is well described, from data exploration towards the final model. If your data might suffer from zero-inflation then Zuur et al. (2012): Zero Inflated Models and Generalized Linear Mixed Models with R. is also very good. However I am not familiar with the Pinheiro Bates book. So I am not sure how good that one is compared to the Zuur book. Try to buy both books ;-) Zuur et al is great if you want to see how you can apply mixed models in ecology or when your math skills are not that high. Pinheiro Bates give a deeper theoretical inside and require a higher math skill. ir. For those wishing greater understanding of the more theroretical side of things, I found Simon Wood's 2006 text Generalised Additive Models very lucid, even for my mathematically challenged brain. He works from very simple least squares regression all the way up to generalised mixed models (linear and additive) and has some useful tips on actually fitting some of these things. I would also recommend considering Faraway (2006) Extending the linear model with R and the draft chapters of Doug bates' lme4 book: http://lme4.r-forge.r-project.org/book/ The choice between Pinheiro Bates, Zuur, and Faraway is part style and part specific applications of mixed models: I need generalized linear mixed models for longitudinal data, so I find Faraway more useful.
