Dear Gwennaël,
it seems it is a problem with the path to clustal, as the path
contains spaces. Try
clustal(x, exec = shortPathName("C:/Program Files
(x86)/ClustalW2/clustalw2.exe"))
it works for me.

I really need some help for using the clustal function of the ape
package under Windows... I already discussed this with Emmanuel Paradis
(in charge of this function), but the data seem to work correctly under
his Linux system, and he was unfortunately not able to fix this problem.
