I have never run resin on Windows (and if I am lucky enough I am hoping I never will ;-) Are you using httpd.exe to start resin? I think it supports the same command line option as httpd.sh. Both httpd.sh and wrapper.pl has the "-no-auto-restart" command line option. Use that to disable automatic server restart.
