I would say check the log file for the configuration file being used. Then check that whatever is producing the emails (from cron I assume) is using the same config file. You may want to look at the COPY_LOG_ON_ERROR option to see if you can capture what is going on. To be honest it sounds like you may have 2 instances of rkhunter running - one from cron which gives errors, one from the command-line which does not.
