does a "make distclean && make" fix it? You have both gap-database and
gap_database, that can't be good. Probably you are running into one of the
many razor-sharp edges of the old+new style packaging mashup.

Confirmed, thanks. Since mit.edu is an order of magnitude faster than the
other mirrors, it was a bit of a time-waste to search them again :) but all
is well.
I hope this can help diagnose how something like
Can you delete SAGE_ROOT/upstream/mirror_list, then it should work again

Works for me now. Harald, is the mirror_list file generated atomically?
This looks like it was in the process of being overwritten.

I also got an error with the brial package (after the same sequence as
kcrisman; the previous beta had built ok):
While running its configure script I get
checking pkg-config is at least version 0.9.0...
/home/jec/sage/local/bin/pkg-config: line 16: /usr/bin/pkg-conf

That's a really odd error. Every full hour this mirror_list file is
autogenerated by probing the mirrors and selecting those which are
online and uptodate. Do you know when you have encountered this? All
published website states are in this repository here.
The mirror list is not alphabetical so its the speed-ranked list.
* Whats the snipped part of the log
* Does the error persist
* Whats the content of SAGE_ROOT/upstream/mirror_list
