There is a script to mux the two files together, a script to trim the ends
of the files
(oops, I accidentally replied just to Soeren -- resending this to the list)

Here's an updated version of the muxing script. This one muxes the
samples, combines the two metadata files, and deals with all of the
zip-file stuff for you.
