I can report that I see the same behaviour (Skim 1.4.12 (86) and 10.10.3).
To clarify:
1. On Single page mode, when the pdf is fit to the window (i.e. not
zoomed), the Up/Down keys page through pages in the expected direction
* In the same mode/view, PgUp/PgDown are reversed.
