As soon as the hdf5 update was released, i tested all my packages that use it. All built and tested without any issues. With gdal, i would suggest you rebuild all the dependencies in order. With gdal, gdal itself compiles against hdf5, but netcdf also compiles against netcdf. Just like cdo, hdf5
