I have a net5501 with a Seagate Momentus 5400.5 hard disk which is only (reliably) recognised by the comBIOS if I limit the drive to 1.5Gbps SATA via a jumper setting. Maybe there's a similar issue with your disk? I have a Fujitsu MHV2120BH SATA.
