I think as long as you are using a custom layout (you could just duplicate
the default and not alter it) place your dialogs, close them and reopen
to make sure they open where you want, then goto view>custom layouts>save

Not as far as I know unfortunately.
The custom layout functionality might be enough for what you are looking
for though, if all you need is certain types of windows in certain places
upon opening softimage it should work.
Maybe I missed it but is there option for SI to remember all opened
windows,
