It may not be an LMS bug, but it seems related somehow to the LMS
version, as I can go back and forth to the 7.9.0-1447333834 version,
where the issue is not exhibited whatsoever.

Ok, but this instructions assume that you don't want to rebuild very
often. Currently I'm running the nightlies and doing the whole rebuild
on an (almost) nightly basis seems a bit complex.

You don't need to rebuild when upgrading LMS, since the binary CPAN
modules
