Dennis is right, we filter out that stuff. Which is why you can't use 
Javascript on Freenet websites ("freesites"). However you should use a separate 
browser for Freenet, or at least use a browser in privacy/incognito mode. We 
try to do this on Windows with the rabbit icon launching Chrome in privacy mode.

I believe all those things (cookies / plugins / javascript) are
filtered by freenet (fproxy). A more serious problem might be malicious
non-freenet-sites that can potentially access your browser's history
and possibly other stuff. Ideally you should use a separate browser.
