It acts the same with "keygens.exe" that will always start a very strong alarm (and the keygens files are deleted instantly!), and there also, one has to stop any antiVirus for a while. When you install Freenet, it puts it into a folder in Program Files. There is a file called wrapper.log inside that folder. Please send us/me that file. However there is a more immediate suggestion: Recently there was a small change to the installer that should fix this problem for at least some users. I suggest you uninstall Freenet, then get the latest windows installer from the website and try again. I believe Zero3 is working on it, but I don't know precisely how much progress he's been able to make. I think at present he's in need of testers on versions of Windows he doesn't have.
