The mystery of Lac Leman has now been solved.
Oliver Tonnhofer identified this as a problem with Imposm 2 (but not
Imposm 3) being picky over non-closed relations.
Simon Poole just fixed the dubious way that was hanging out in the
middle of Lac Leman:

thanks for the hints, these are all good points an I believe we can
proceed accordingly for this import/update. We will document in the
Wiki once we have a better understanding of how many stations are at
affected by the initial update. So far
Penso que não devemos atribuir pesos diferentes aos dados inseridos no OSM.
Todos os dados são importantes e devem ser preservados.
Sempre que se inserir dados novos devemos ter o cuidado de não estragar os
dados já existentes.
