Analyze your good traffic and make sure that you didn't mark any good e-mail as junk, it would result bad sorting. It you are not sure, kill the bayes database and create a new one. (make a backup first !). Most of the problems that user's describe here is result of classifying mistakes, and when user switch to another application they tend to not make such mistakes or make a few, that doesn't screw the database. Go to BayesIt home page and download the database from them.
