 How can I get rid of the existing virtual folders. If I delete them,
 the original email is also deleted.

No, if you delete a Virtual Folder no messages will be delete. They will 
remain in the real folders where they are. VFs don't hold any 
messages, they just 'display' messages actually residing in one or more 
real folders.

Ok, but if I delete a message in a virtual folder then the original
message gets also deleted, right? In this respect they VF operate
different to copies in secondary folders.

Yes, if you delete a message, the original will also be deleted. VFs 
hold 'links' to messages in other folder(s) not copies of the messages.
