is it possible to run texhash with a specific option for one directory (e.g.
.../texmf-user) 
not for the whole search path?

um, what's wrong with actually trying?  texhash is idempotent if it
does anything at all.

This works for me:

TEXMFDBS=/.../texmf-user texhash

Yes.  You could run texhash with the directory as its argument.

Of course,

  man texhash

would have told you that.
