#5994: Configure::store() should allow explicit overwrite

 It would be very nice if Configure::store() could be used for explicity
 overwriting the data, this way it would be possible to update
 configurations properly. By properly i mean that it doesn't take 999 days
 until duplicates are "removed", 'cause otherwise the files can grow to
 extraterestrial sizes when updated regulary ;)

 Attached a patch that shows how it could be handled... note that the patch
 also contains changes mentioned in ticket:5993.
