all over the place for this including the .conf file?

You do not set it
in tomcat. It is am environment variable. You must set it in you operating
system.

in /etc/profile add line
set JAVA_HOME=/path/to/jdk; export JAVA_HOME
on windows
set %JAVA_HOME%=c:/jdk
