As you noted, networkd controls the per-interface setting for this, for
interfaces under the control of networkd; so it's working as designed.

systemd-networkd resets the value as per `systemd.network(5)`:
'IPv6PrivacyExtensions= [...] When "kernel", the kernel's default
setting will be left in place. Defaults to "no".'
