This is the intended behaviour and won't be fixed. The desktop icons are
designed to occupy the maximum space that is usually available.

Title:
With Auto-hide dock enabled, icons get hidden behind dock & dock does
not hide untill there's an app near it

Status in gnome-shell-extension-ubuntu-dock package in Ubuntu:
  Won't Fix

Bug description:
Gnome Settings>Appearance> auto hide dock //enable it

automatically you might see icons getting hidden behind dock (keep
  windows away from dock).

Not only desktop getting hidden under dock looks unaesthetic,
But don't you think dock should remain hidden till the user points mouse at
it?

Other wise we won't be able to use left side of the desktop to keep
  icons.

Dock never hides till an app is near it, so desktop icons may get
  under it.

So that we can use the entire left side of desktop to keep icons, with
the auto hide dock option enabled, don't you think dock should remain
hidden until user points mouse near it?

  //probably a logical error
