Just a quick update.. The content of the .xinputrc file was a single line run_im xim I think that this may have something to do with the problem. .xinputrc is generated by language settings when you change the input type. in 16.10 when I set the input type to none the new .xinputrc file

I had the same problem after the 16.04 -> 16.10 upgrade I noticed that newly created users did NOT have the problem. So its was probably a config issue I resolved it by removing the "~/.xinputrc" file in my home directory. which is not present in a new users home directory. This has worked on

I confirm this bug with gedit, the calculator and text boxes in gtk3 -widget-factory. Changing the colour scheme in Gedit is a workaround. I have this problem with my user, on Ubuntu 16.10 upgraded from 16.04, but not logging in the guest session. So I guess the reason is some hidden setting left
