How about upgrading to 4.5.x where I don't have any reports of such bug
with latest version? Or try to download older version that was before
4.5. It's possible that fixes for 4.5 broke 4.4 compatibility.

We're taking a resultset of a direct SELECT from a table via using pure PHP
Code, so we need to translate the values of one field, and translate it
using the XML translations that we already have, all pure PHP, no
typoscript.

The problem we are facing is that these diff packages are not able to remove
deleted files.
It would require writing some sort of update script with additional meta infos
which takes care of these file
