In my case, the Skype icon shows, and there's only a space between the skype one and dropbox's one. The one in the middle should be pidgin's, and it's there but invisible. I can click on it and interact. Transmission-gtk is shown as well. my whitelist setting via dconf includes Skype and Pidgin.
