I would question the above comment about it being fixed in kernel 3.3 - I tried upgrading to mainline 3.3.1 and was still seeing the same behaviour. The pauses were smaller, but still in evidence. It's a shame, but it looks like I'll have to keep using the nvidia binary driver for a bit longer :(
