Just ran into this issue a few days ago when a project I contribute to
failed to sync because of a gpg signed commit:

This is still an issue in the version packaged with 13.10 (Evolution
3.8.4).
Confirmed workaround:
Restart machine

When I start Empathy and immediately get an offline message, once I read the
message the Launcher count isn't removed. The message indicator in the panel
updates, but not the Launcher.
When I retrieve a message, I get the notification and the panel message
Hmm... this doesn't show up in quantal. Perhaps this is only an issue
with precise.
