I can confirm that in both Unity and in Gnome-Shell I still have this bug. I have had to turn off file manager handling the desktop, until this bug is fixed. The real issue is not the fact that with transparent themes it is viewable underneath, as that only affects a small portion of the

I did that and it did not solve the isse. The issue is not with ALSA though, I can get sound out of my mic using alsamixer, the problem I believe is with pulseaudio. I dont think that pulseaudio is using the right alsa mic as the mic for pulseaudio. In alsa mixer i unmuted mic to hear myself. But
