Oh and from my lightdm logs I also get the following messages :

Good news, just solved it.
I noticed that running software-center as root (gksudo) didn't result in the
above behaviour (autoclosing).
So I checked /etc/apt/sources.list permissions, an

Yes, I reinstalled it all. Still the same issue.
