Could you please try opening the file in Unity 2D and Gnome Shell (using
the same program - evince)? Does it still happen?

I tested it with different desktops. The results are:
Gnome Shell: it happens even when the window is not maximized. It also happens
for maximized window.
Unity 2D: same as Gnome Shell.
And the interesting part is:
Gnome Classic: The problem does not happen! There is no problem in normal
window,

I'm using Ubuntu 12.04 (precise) 32-bit, Kernel: Linux 3.2.0-25-generic-pae,
GNOME: 3.4.1, with Unity 5.12-0ubuntu1.1.
It is really weird! I could not repeat this bug for other files!!!
