The path settings you refer to are not defaults in fgrun itself, but
settings the user previously entered, which the package management
system isn't allowed to touch as they are stored in the user's home
directory.

3.0.0 (in Trusty) does add (correct) default paths, but these only
appear when there are no user-set ones (new installation or after
"Restore Defaults"; be aware this will also delete your other default
options).
