I can confirm Gustavo's theory, after editing the files in
/etc/apt/source.list.d/ and eliminating the accented characters
(actualización, for example), the entries are removable or selectable
again in software-properties-gtk; so this must be a string handling bug
in that program.

PARTIAL SOLUTION
Manually edit the files *.list on /etc/apt/sources.list.d/ and manually
remove the # and the comments.
For example:

I would also like to point out that this affects the repositories
configured by software center for purchased software. For example, in my
case I have this problems for the repositories associated to games I
bought through Hmble Bundle (I believe 5), and Memory Owl. I have also
tried to remove one
Confirmed the bug using the ubuntu 12.10 64bit in pt-br (brazilian portuguese).
And I found something that may lead to the bug fix:
Opening the /etc/apt/sources.list.d/ppa name.list
