It is related to the menu system (HUD?) as I can bring up the dialogs
using hot keys (eg, File | Open shows nothing but Ctrl-O shows the
dialog).

Exactly the same problem here, on ubuntu 12.10 (x64 platform),
libreoffice Version 3.6.2.2 (Build ID: 360m1(Build:2))
I know this is related somehow with libgtk, but there are too many bug
reports relating to it and I am little lost. Is there a current
workaround for it?

Exactly the same problem/behaviour here:
Sometimes (actually quite often - at one still undefinable point during every
session) LibreOffice refuses to open any new dialogue. It won't even close
anymore by means of the menu (File - Quit) - just by closing the window.
