This looks like a bug to me but want to confirm if I'm doing anything
wrong.

After running extlinux-update, the /boot/extlinux/extlinux.conf file
look like this:

I.e., all my editing would be gone and the machine is not bootable.

This is the extlinux from latest Ubuntu Trusty:

% apt-cache policy extlinux

Candidate: 3:4.05+dfsg-6+deb8u1
Version table:
*** 3:4.05+dfsg-6+deb8u1 0

Have I missed anything?
