I'm not maintaining PocketSphinx anymore, but I can answer the question about Ubuntu vs. upstream - upstream source clearly includes both the .c and the .pyx file, so technically they should be the ones to re-run Cython. But I don't think it is a problem if Ubuntu just recompiles it Rebuilding
