No, I don't have a local nautilus .desktop file, I start it by clicking
the icon in the Launcher, and no I don't have that problem in guest
session. However, something to note is that the occurrence is irregular
and doesn't happen on every login.

you start it? do you get the issue in a guest session?

launcher configuration (com.canonical.Unity.Launcher favorites
gsettings key, you can access it from dconf-editor)
