Turned out that the recent Flatpak package (0.8.5-1) was missing on the
mirror I use. I have installed it manually and it looks like that the
issue was fixed.

I have just retested it using the latest Flatpak available in Zesty
(0.8.4-2). Unfortunately, still the same issue.

I think it was 0.8.0-2. Sorry, I am currently not able to retest it
using the latest Flatpak version; I can't use a virtualization software
or install Ubuntu 17.04 on my current machine. Will test it when
possible.

What version of Ubuntu are you using? What version of flatpak?
Both Ubuntu 16.10 and Ubuntu 17.04 (not released yet) have had updates
since this bug was reported. Are you still able to reproduce this bug
with the latest updates?
