indeed, it doesn't seem due to the .desktop files since copying one from
/usr/share/applications has the same issue

Chrome web apps added
Thank you for taking the time to report this bug and helping to make
Ubuntu better. The issue you are reporting is an upstream one and it
would be nice if somebody having it could send the bug to the developers
of the software by following the instructions at

The desktop icons actually aren't part of gnome-shell. It's nautilus-
desktop, which may also go away in future releases (!) It's also an
X11-only app so depends on Xwayland (!)
