This is a desktop.
I haven't got the logic in this problem. In about 50% of the logins the
desktop size is larger than the monitor size and part of the application
windows are outside the monitor. When I log out and log back in the
problem is fixed.

Is this on a laptop or a desktop? I have only experienced something
similar on a laptop a couple of years ago with a laptop of mine. As it
stands I am unable to reproduce this problem with a customized xorg.conf
or even with my xorg.conf removed.
