Thanks daniel. I've done as you suggested, and have converted Windows to NTFS, then reinstalled Wubi. Things seem to be working well now. The convert to NTFS also seems to have fixed a related problem, bug 332346. I'm not sure they're related, but any FAT32 workaround may want to consider that
