I am also having this issue. The molecule editor shows only a black window.
This is my graphics card:

If there is any additional information that I should supply, please let

Note that despite the Kalzium molecule editor window showing only a
black window, stand-alone Avogadro works fine.

yes the test has been conducted with compiz but look at the snapshot
attached there is a problem with the window supposed to show the
molecule.
I will try without compiz and report.

now regarding removing compiz effects that are on my desktop (I have desktop
mapped on a cylinder when using Ctrl Alt along with moving mouse pointer on
desktop) I wish I knew how this is supposed to be managed with KDE 4.2 because
I am not sure this feature has been entirely integrated in KDE
