I am seeing this same bug. Plugging in a USB keyboard causes my USA -
RUS to change to USA - ??.
Going into keyboard preferences and deleting Russian and re-adding it
while the USB keyboard will allow it to work
BTW, I don't have the problem for some time after some package update
(unfortunately I don't know what package that was).
