iptables *does* build against the system kernel headers, using linux-
libc-dev (formerly linux-kernel-headers, which is broken in Edgy; see
bug 65830). This is an Ubuntu change that we've had in the package for
some time.

The Debian bugwatcher got changed to Fix Released, but as far as I can tell:

Yeah, there are many new features that won't be available compiling
against the headers built into the source package. It's my opinion that
the package should be built against current kernel source. In my Old
Distro, it was done that way and iptables was a very nice package. You
