same problem here:
It is extremely annoying if i enter something in the Firefox search box.
I use empathy with my facebook account (many people friends going on and
off):
1. some notification appears
2. move mouse to search box, enter text
3. notification disappears, another notification appears
the issue is the other way around, the bubble doesn't change until the
cursor is moved out of the bubble...

The current behavior is by design: If the pointer is over the area
where a bubble is about to appear, it should appear as normal, ignoring
the pointer unless it leaves and then re-enters the area.
You suggest that *any* mouse movement should cause the bubble to
decloak, but I doubt this is a good
