I can confirm this with the following:

I'm on Lucid x64 and the way to reproduce this is easy:
1) delete ~/.eclipse
2) start eclipse as a regular user
3) try to install some third party plugin
4) restart when prompted and the plugin is not loaded, although appears as
installed.
I checked the configuration with the legacy installer
Note: This is not the GDK_NATIVE_WINDOWS bug.. as all other menu items
and buttons work except for Help-Install New Software and
Help-Update Software

I too cannot use the Install New Software Menu item from the Help Menu.
Nothing happens when I click it.
I am using the latest Ubuntu 9.10 64-bit with Eclipse 3.5.1+repack~1-0ubuntu3
package installed via synaptic.

Well, I had a previous installation from ubuntu package (3.2) and another one
in my home folder manually installed.
I haven't been able installing any plugins as user only as root in the Ubuntu
package installed version, so I did that previosly. Now with the new install
they are gone.
What
I solved the case by doing the following:
1. in /usr/lib/eclipse I changed the files owner group from root to users
(sudo chown -R root:users *)
2. I added write permission to the group on all files (sudo chmod -R g+r *)
The installation issue were solved with tha, I'm able to update plugins
We do not recommend to install plugins as root. This can cause problems
that can only resolved by purging the package, removing the remaining
files, and install the package again (like you did).
With the karmic package you can install the plugins as user.
