Public bug reported:

Binary package hint: nautilus

A directory with some files in it nested down three from the home
directory.

/home/user/name\ rest_of_name/Second\ Name/

has foo in it as a subdirectory foo and two other files.

The "Second\ Name" directory had permissions of r-xr-xr-x, once this was 
changed to rwx the directory foo became "unknown" to the system. 
"foo" and its contents were visible and I was able to work with them from the 
command line.
I made foo and the files below it rwxrwxrwx (it is a single user machine and 
they are not very important).
After several restarts of nautilus, I logged out of GNOME and logged in again.
I was able to work with the files in this directory with no issues.
